Pop up windows can be considered an annoyance due to them being miss used and over used. When used correctly for the right reason, say a relevant questionnaire that only pops up once per visitor and remembers that that visitor has seen the questionnaire before, so does not show again on subsequent visits, then it should not be considered a problem.
